Calibrate off your low A first, then move the mic to each drone. Get a clean reading off your chanter's low A, calibrate the bra tuner to it, then clip the InTune mic to each drone in turn since the tuner can only listen to one sound source at a time.
Mic placement is everything: get it close to the top of the drone without plugging the hole. About half an inch away isolates that one drone's sound completely, which is what lets the tuner give you an accurate, uncontaminated reading.
Use the nine-note chanter display to decide between tape and reed adjustments. If just one or two notes are off, add or remove tape on those notes; if a whole group of top-hand notes reads sharp or flat together, raise or push in the reed instead.
