A short note on the beat is the most messed-up rhythm in piping. Your instinct wants a long note on every beat, so the cut note creeps early. Treat the long-note-then-short-note pattern as a red flag the moment you see it in the score.
The fix is the setup note, not the short note. You can't act on 'don't be early.' Find the long note before the short beat note and hold it for its full value — not one millisecond less. Do that and the gracenote lands on the beat by itself.
